Formula
Ct, m and b dimensionless · N0 in copies per reaction · E dimensionless as amplification factor per cycle
| Symbol | Meaning | Unit |
|---|---|---|
| Cycle at which fluorescence crosses the defined threshold | cycles | |
| Slope of the linear Ct versus log10(N0) standard curve | Ct per log10 copy count | |
| Starting target copy number per reaction | copies/reaction | |
| Standard-curve intercept | cycle-threshold value | |
| Amplification factor per cycle; E−1 is efficiency as a fraction | dimensionless |
C_t=m\log_{10}(N_0)+b,\quad E=10^{-1/m}Fit a standard curve using dilutions of known target copy number and their Ct values. For a negative slope, E=10^(−1/m); ideal doubling gives E=2, or 100 percent efficiency. Map a sample Ct back through the same regression line to estimate N0. Primers, matrix, threshold setting and validation affect transferability. This is absolute calibrated quantification, not the relative fold-change methods Delta-Delta-Ct or Pfaffl.
Standards span the sample concentration and assay range, and Ct versus log10 copy number is approximately linear.
A calibrated Ct line maps threshold cycle to starting copies and efficiency.
Starting copy number
m must be slope of Ct against log10(N0).
Ct=−3.32 log10(N0)+40; sample Ct=25. Estimate N0 and E.
log10(N0)=4.518, so N0≈3.3×104; E≈2.00.
Equating 100% efficiency with E=1 instead of E=2.
E is the per-cycle factor; efficiency is E−1.
Formula cluster
ideal doubling corresponds to E=2 or 100 percent efficiency.
Let the standard curve be Ct=−3.32·log10(N0)+40.0. At Ct=25, log10(N0)=(25−40)/(−3.32)=4.518, so N0≈3.3×104 copies per reaction. E=10^(−1/−3.32)=2.00, or about 100% efficiency. Check: each tenfold change in N0 shifts Ct by about 3.32 cycles.
Determine absolute target copies in validated qPCR assays using standards of known concentration
Here is how to work through a typical Absolute qPCR Quantification with a Standard Curve (Ct = m·log₁₀(N₀)+b; E = 10^(−1/m)) task step by step:
Task
Ct=−3.32 log10(N0)+40; sample Ct=25. Estimate N0 and E.
Solution path
log10(N0)=4.518, so N0≈3.3×104; E≈2.00.
starting copy number from Ct and calibration standards. Its output is N0 per reaction and amplification factor E per cycle.. ideal doubling corresponds to E=2 or 100 percent efficiency. The quantity answers a specific biological or statistical question, not automatically the full cause of an observed pattern. Tie it to the population, sample or model level from which inputs came. A number without that reference can be misleading across studies. Keep description separate from explanation: the metric summarizes data but does not by itself establish the underlying mechanism.
Use Ct is threshold cycle, m slope, b intercept and N0 starting amount. The units are copies refer to one reaction; Ct and efficiency are dimensionless.. Check that numerator and denominator refer to the same time interval, target population and scale. Proportions entered as percentages usually need conversion to values between zero and one. Write units and definitions beside the observations. This helps catch swapped groups, mismatched age intervals or a wrong denominator before they distort the result. Also document measurement definitions and preprocessing, because studies can operationalize the same symbols differently.
The central assumption is: standards and samples lie in the validated linear assay range. the slope depends on primers, sample, threshold and assay conditions. If inhibitors or extrapolated Ct values can distort copy estimates., interpretation changes or the formula no longer fits. State sampling, measurement method and biological scale. A model is useful because it simplifies a question, but its limits belong in the report. Do not automatically transfer parameters to different species, populations, laboratories or sampling conditions. Report these assumptions with the result so readers can judge which populations and conditions the conclusion can cover.
In the example, Ct=25 on the example curve gives about 3.3×104 copies. The check is: a tenfold change in starting amount shifts Ct by about 3.32 cycles. Substitute calculated values back into the original relation and check whether ranges and units are biologically plausible. Rounded data can create a small discrepancy, but should not change direction or order of magnitude. Also test a simple limiting case, such as zero, complete detection or equal groups. This separates arithmetic errors from model limitations. Round intermediate values only at the end, and check the order of magnitude against the biological question.
A nearby quantity is the relative Delta-Delta-Ct method. The substantive distinction is that the standard curve returns calibrated absolute copies; Delta-Delta-Ct returns relative fold changes. Both can appear in the same biological analysis, but they use different inputs and answer different questions. Choose by the requested output and verify the data definition before comparing values. A related name does not imply identical units or interchangeable interpretation. This matters when a descriptive statistic is reported alongside a model parameter. Before comparing values, align definitions, populations, observation periods and analysis rules; otherwise the difference may be methodological.
